Waters was appointed the 14th coach for basketball at Cleveland State University on April 6 the 6th of April, 2006. On September 12, 2006, the contract was signed with a an initial salary of $225,000 annually. In 2008, Waters was awarded as the Horizon League coach of the year. On the 27th of October, 2008 Waters signed a 5 year extension of his rollover contract to Cleveland State with a base salary of $283,264 annually. On November 8 2012 Waters signed a seven-year extension of his contract to Cleveland State with a base salary of $340,000. On March 7, 2017, Gary Waters announced his retirement from Cleveland State.

On April 6, 2001, Waters was appointed the fifteenth coach of Rutgers. He had previously worked as a coach in Rutgers University, guiding the Scarlet Knights to the NIT tournament final in 2004. Waters quit Rutgers on March 1st in 2006 and signed an offer to buyout from Rutgers that was worth $550,000. Waters officially resigned his position after he was the coach for his final match for Rutgers the 16th of March in 2006.
